Hernane cancelled out Eduardo Sasha’s early opener before Elias scored what proved to be the winner on 24 minutes.
Eduardo Sasha’s powerful header in the fifth minute put Goias ahead and eyeing a place in the final before Flamengo responded.
A scrappy move led to Hernane equalising in a one-on-one in the 14th minute and the hosts were ahead soon after at the Estadio do Maracana.
Elias’ venomous strike from 20 yards found the corner, leaving Goias goalkeeper Renan with no chance.
In Porto Alegre, Atletico Paranaense held onto their 1-0 first-leg advantage against Gremio, drawing 0-0.
Gremio needed a goal but were unable to find one as Vagner Mancini’s men moved into the cup decider.
The first leg of the final will be played on November 20 before the teams head to Flamengo for the return match a week later.
